Program coverage
- Day 1 · 14 Nov 2026
Reads to counts, then clean cells
FASTQ to count matrix with STARsolo, on the public 10x PBMC 5k dataset (GRCh38 primary assembly, GENCODE v50) · Read QC with FastQC, fastp and MultiQC · Ambient RNA and doublet removal with SoupX and scDblFinder · Normalisation and feature selection in scanpy and Seurat
- Day 2 · 15 Nov 2026
Cells to biology, in R and Python
PCA, UMAP and Leiden clustering · Batch integration with Harmony across donors · Cell-type annotation with SingleR and CellTypist, checked against marker genes · Differential expression by Wilcoxon and pseudobulk to DESeq2 · Where this goes next: trajectory, RNA velocity and cell–cell signalling
What you take away
- Hands-on with the real pipeline: FASTQ to annotated cells, no toy steps skipped
